What exactly do the option "scale command map" and "Scale HUD" control?  Should I check the two boxes?

     As far as I understand them, they allow GhR to scale (go figure) the two graphics to fit larger screen resolutions. If you're playing at 1024x768 or under, they probably will have little to no effect on how the map and HUD appear on screen. At larger resolutions, they can make the map and HUD much easier to read. In my case, I play at 1280x1024 resolution, and scaling the HUD comes in very handy, although I don't scale the command map because it makes it huge and bloated on my screen. YMMV.
